The Scot - who had ended a seven-match losing streak on clay against Nadal in the Madrid Open final last May - lost 2-6 6-4 6-2.
In a bad-tempered affair, Murray was furious that Nadal continually broke the 25-second rule between serves. The Spaniard was averaging 31 seconds.
Eventually Murray flipped, hitting the ball towards the umpire's chair in frustration, prompting Damien Dumusois to say, "you have zero respect for what I do".
Afterwards, Murray said: "There were a few things during the match. It doesn't always influence the outcome. But when you're losing at the end, it's easy to get frustrated at things. That was it."
Nadal will play Gael Monfils who won the battle of the Frenchmen 6-1 6-3 against Jo-Wilfried Tsonga.
