The victory halted Atletico's four-game winless streak and moved the club closer to leaders Barcelona atop the standings.
Atletico are tied with Barcelona, with 51 points each, but the Catalan club have two games in hand.
Barcelona visit Levante on Sunday with a chance to match their all-time record of 28 games without a loss. Third-place Real Madrid, who play at Granada on Sunday, are four points behind the leaders.
Atletico controlled possession from the start but weren't able to create many significant scoring chances.
Eibar opened the scoring after Niguez's mistake in the 46th minute. He tripped on the ball while trying to control it and gave possession to Sergi Enrich, who set up Keko's easy goal from just outside the area.
Atletico Madrid are joint top of La Liga with Barcelona on 51 points
